If you only have the one pair i the cage, once that single pair in the cage have made their choice of nest box, the second box is redundant and I would remove it just to allow more space in the cage.
If the boxes are located on the outside of the cage so flying room isn't compromised I would of course just leave them.
Remember if the breeding is successful, even with only one pair in the cage there will soon be quite a few more birds trying to move around the space.
This is just what I would do given the same circumstances.
